I would think that "favorite female characters in manga" would be too general and since shonen have a fewer number of prominent female characters in comparison to male characters. That it would be easier to narrow it down.

In case there are any confusion you can mention more than one female character if you want.

Mine are as following:

Haibara Ai from Detective Conan. I find that she has a very balanced out personality. She is very intelligent but she makes mistakes. She is dark but not too broody and has sense of humor at times. Plus her relationship with Conan regardless if it is platonic or romantic is actually pretty well developed.

Erza Scarlet from Fairy Tail. She has generally many awesome and badass moments in the series. Also her personality is pretty entertaining and even her speeches are not that bad.

Riza Hawkeye from FMA. Her skill with the guns is pretty great to see. As well that her relationship with Roy is pretty endearing.

I don't want to sound sexist but I can't really think of any female character in Shounen that I really like as characters.

Ivankov would be a choice if it counts.

Admittedly female characters get the shaft in shonen at times but there many likable ones out there.

However really? Do you really you find no female character likable at all? Absolutely nobody stands out?

Nami and Robin are exceptional but when I think the word favorite they don't come to mind. They're probably my least favorite Strawhats along with Sanji and that certainly is not a shameful thing but nonetheless.

Other than those 2, no one really comes into mind.

shoot, the vast majority of my fav female characters are in seinen, would have been nice if the thread was a bit more inclusive.

Really, all femal characters in SNK are great, but I love Mikasa!
